There is a tool called iTunes Folder Watch which can be used to scan the media folder and can tell you which files in the media folder are not connected to the library and (with the option check for dead tracks on start up enabled) which entries in iTunes are not connected to any file.

Mar 15, 2013 · It's now the iTunes Media folder inside the iTunes folder. It ws changed from iTunes Music to iTunes Media in iTunes 10. Are you sure about that? I'm running iTunes 10.3.1 in SL and ML and both show this. BTW, I don't buy any music from the iTunes store and only play the iTunes radio, so maybe I'm missing something.
